Background
Molecular experiments using multiplex strategies such as cDNA microarrays or proteomic approaches generate large datasets requiring biological interpretation. Text based data mining tools have recently been developed to query large biological datasets of this type of data. PubMatrix is a web-based tool that allows simple text based mining of the NCBI literature search service PubMed using any two lists of keywords terms, resulting in a frequency matrix of term co-occurrence.
Results
For example, a simple term selection procedure allows automatic pair-wise comparisons of approximately 1–100 search terms versus approximately 1–10 modifier terms, resulting in up to 1,000 pair wise comparisons. The matrix table of pair-wise comparisons can then be surveyed, queried individually, and archived. Lists of keywords can include any terms currently capable of being searched in PubMed. In the context of cDNA microarray studies, this may be used for the annotation of gene lists from clusters of genes that are expressed coordinately. An associated PubMatrix public archive provides previous searches using common useful lists of keyword terms.
Conclusions
In this way, lists of terms, such as gene names, or functional assignments can be assigned genetic, biological, or clinical relevance in a rapid flexible systematic fashion.

COMPLETE JOURNAL OF NEUROSCIENCE ARCHIVES AVAILABLE ONLINE
WASHINGTON, DC January 22, 2004 - Complete archives for The Journal of
Neuroscience, beginning with Volume 1, Number 1, published in 1981, are
now available online. No separate subscription is required for
institutions to access the extensive collection of almost 15,000 full text
articles with complete graphics.
Well-known for publishing rigorously reviewed studies, The Journal,
published by the Society for Neuroscience, is widely popular. In 2003, 2.6
million full text articles were downloaded.
Access to the substantial archives, assembled as searchable and
downloadable pdfs, is available to those institutions that subscribe to
The Journal and to all Society for Neuroscience members. The more than
66,000 additional pages of information easily accessible online will
greatly enhance users' researching capabilities.
"Having full back content available will increase the use and appropriate
citation of older, but still valuable articles," said Gary Westbrook,
editor-in-chief of The Journal. "We have taken care to optimize the
quality of more difficult items such as color graphics and
photomicrographs, and we are pleased with the quality of the scanned
material."
In addition to the expanded archives, The Journal continually improves its
content to keep up with the needs of its authors and readers. A new
section called "Neurobiology of Disease" was created in 2004 to provide
better visibility for the increasing number of papers accepted for
publication that relate to neurological diseases. "Such papers often are
multidisciplinary and thus will fit more naturally into the new section,
rather than one of the existing sections," said Westbrook. "Authors will
now have the option of choosing the Neurobiology of Disease section when
they initially submit their paper for review and publication."

This virtual thing called the Internet, still in its infancy, is the
future of publishing. The rapidity and dissemination of knowledge via
the Internet is staggering. Medicine On-line and its history of
medicine section will take advantage of such rapid dissemination with
an eye towards education through scholarship.
The Shape of History to Come
In the coming months, the history of medicine section will mature and
its focus will become better defined. It is my hope that this Internet
gathering place will be a virtual forum for those interested in the
history of medicine. It should be educational, informative, perhaps
controversial, and, most importantly valid. This editor envisions the
section to become the de facto standard for the online community of
medical history. Your assistance in accomplishing this vision is
heartily encouraged!
Annual Reading List
An annual feature of this section will be a suggested reading list of
journal articles, books, and dissertations published in the last year
on the history of medicine. This is not designed to compete with the
U.S. National Library of Medicine’s HistLine or any other history
medicine reference resource; however, it is intended to provide a wide
ranging overview of literature on the history of medicine published in
a particular year. There will be no particular geographic or practice
focus; rather the reading list is intended for all that have an
interest in the history of medicine. A wide range of resources will be
consulted to search for materials for inclusion; however, any ideas for
inclusion on the list are encouraged.
Contributions
Anyone with an interest in the history of medicine is encouraged to
submit articles for publication. We are interested in every facet of
medical history, from important individuals and institutions to
significant events, inventions, and the historiography of medical
history. Potential authors include doctors, professors, medical
historians, students, archivist, librarians, and anyone interested in
the history of medicine and furthering the cause of medical history
research and scholarship. Using a unique online peer review process,
each submission will be thoroughly reviewed and submitters will be
responded to within a month in ideal circumstances.

Journalists voice ther support for Open Access
"What's the point of doing science if it's not freely available to everyone?" says Tim Radford, Science Editor of the British daily newspaper The Guardian. Perhaps this is not a surprising attitude, given that his job is to make the fruits of scientific research available to the wider community.
In this week's Open Access Now, Radford and two other British journalists openly support the Open Access publishing movement. They feel that Open Access will make researching stories easier for them, and that newspaper readers will benefit from being able to access the original article if they want to find out more.
Anjana Ahuja, a feature writer at The Times, believes that, "scientific information is not for the elite. People pay for science through their taxes, and deserve to know what they're paying for."
"This is especially true in the UK after the debacles of BSE, foot-and-mouth and GM foods...Denying the public access to scientific information only serves to heighten suspicion and mistrust," she warns.

PROJECT MUSE HEARING ON PRICING MODELS CONTINUES ONLINE
At the recent ALA Midwinter Meeting in San Diego, Project MUSE hosted a
Public Hearing to solicit customer and consortia executive feedback to
proposed new pricing models for 2005. We were very pleased with both the
size of the turnout and the useful suggestions. However, not everyone who
wished to attend the hearing was able to do so, and time constraints
limited the number of comments we could take on each model. So, we have
decided to extend the hearing into an online forum where additional
discussion of the models may occur.
Two sets of PowerPoint slides used at the hearing are available on our web
site at http://muse.jhu.edu/proj_descrip/pricing_forum.html. The first
presentation provides an overview of Project MUSE finances and the
relationships with our 40 participating publishers, describing the need
for a change in our current pricing strategy. The second presentation was
used to guide the discussion of proposed new models by our consultants,
October Ivins and Judy Luther. The web site includes a discussion forum
where you may leave additional comments and feedback on the models
currently under discussion. Please keep in mind that the ideas presented
in the PowerPoint demonstration are meant as points for discussion, and no
decisions have yet been made about Muse pricing for 2005. We encourage
your comments to help us refine these ideas as we continue with our
pricing study.
Later in January we will also host a web-based survey to solicit
additional feedback. Our timetable for the new pricing models is to
conclude the web based survey by Feb. 6th and for the consultants to
submit their report by Feb. 27th. We will then review the recommendations
with our Advisory Board in March and at our meeting of all participating
publishers in April. We plan to announce the new pricing during June,
contingent on receiving final 2005 print prices from our participating
publishers by August.

The discovery of a cow carrying BSE in the United States has reenergized the
public's interest in such topics. This site, an offshoot of the WHO site
devoted to diseases, offers a good overview of the disease and its similar
nature to that of Creutzfeldt-Jakob disease -- the form of transmissible
spongiform encephalopathy that can affect humans. Also of note at this site
is a exceptionally comprehensive resources section that offers links to
